The only reason I can think of that would happen is if you didn't offer them a contract in the offseason.
The drafted players are in the same boat. If they agreed to a contract before July 31st, they should be there the next season.
And just because you offered them a contract, doesn't mean they accepted the contract. Sometimes you can offer a kid a contract and they just don't accept and then you have to use the renew option to just give them one. Players that are renewable, you can just make them take a contract. With drafted players, they have to accept before the deadline or they will become free agents.
EDIT: Also, I should mention how to 'game' the system. If you haven't played for a while, you might not understand how contract extensions work. You might have a large budget, but for some reason you can't sign a player to an extension. This is because the game will use your next year payroll to determine how much 'room' you have. The workaround for this is to get a bunch of useless players with really high one year contracts. An example would be Anthony Rendon. He has like $35M and one year left on his contract. This will make your next year budget go up. So, trade for a couple players like that, sign your contract extensions and them let those guys become free agents.
If you do trade for a bunch of kids like you were planning, sign them to long term deals before they become good. You'll save yourself about $15M a year down the line.

@StinkyMcPooter_XBL yeah I just restarted it I definitely missed smt just gonna try and be more careful this time around it was definitely a careless mistake on my end. Have to say Rockies is a lot of fun playing a moneyball style of franchise because absolutely nobody wants to go there signing.

I'm not gonna lie, Colorado is fun as hell just because of being in the NL West plus Coors is just as fun playing there. I can say skip the Dodgers tho. That def isn't any enjoyment.

@Graeves-_PSN Colorado is rly fun in the one I just did I’m in year 3or4 tho I forget and the dodgers signed elly,Yordan,Skubal. Let’s just say winning the west is wildcard

Update took the Rockies to the promise land in 2037. Just had to wait for the whole dodgers team to retire or get traded

Better late than never.

I like to control all 30 teams. The first thing I do is to sign all the top players to contract extensions so teams like the Dodgers can't stack their teams. 4 or 5 seasons deep, they have to rely on player development like everyone else.

@StinkyMcPooter_XBL my team was almost all player development hit then once we won a World Series could go sign Jesus if we wanted too.
-
TBH, even when I play just one team, I hardly ever sign free agents.
The first thing I do is trade away as much high talent as I can for low rated/high potential youngish players. I sign them to long term/low(ish) salary contracts.
Then, I suck the big one for about 3 or 4 years. Get some decent draft picks and do the same with them. After that, you've got yourself a dynasty.

i tried a few of the lower teams and get fired before you can properly turn it around without cheesing. the 3 year contract with very limited goals set by the CPU makes it difficult. This was another thing in franchise that was overlooked
Needed to add more goals for teams ( eg 10 more wins then last season, draft X position, etc ).

@easedel_MLBTS yeah make sure u turn this off or they give up on u way to quickly.
