Can someone give me a rundown of how the loadouts work and the best end loadout?

How do loadouts work? Do you complete the program multiple times to get a starting loadout to Diamond? Is there no loadout for shortstop or can I change the loadout of other positions? What is the best end loadout for using in DD? Why does my RTTS guy have different stats than my loadout?

I'm not sure anyone at SDS even knows how they work. They post videos about the new feature, but no instructions on how the thing works.

You preset them in the lobby (primary, secondary and throwable weapons) and then grab the boxes when they drop in Verdansk.

One Man Army --- Danger Close --- Noob tube --- 2 Claymores --- Predator, Harrier, Chopper Gunner --- Nuke!

Yes
What is the best end loadout for using in DD?
Not sure their is a "Best" loadout. If you are a batter then most likely it will be a combination of contact and Power.
