Can someone dumb down the CAP situation?

Got my C CAP, but from what I am seeing you can only apply the perks where it shows C as primary? If you change them it changes their primary position? I have been playing this game for years and i cannot figure this out. How do you increase his attributes and get him better? Any help would be appreciated
