Say I P5 a player. Do I still earn PXP with that player; if I still use him?

I know I can go any further, in parallelling, that player. But can I still use them to gain PXP towards missions for their team?

Yes, you will continue to earn PXP with the player already at P5 for the challenges requiring PxP with the team they play on, but as you said you won't earn it for the player already at the max upgrade.
