Please fix this garbage broken game. You’ve already lost me as a customer because I’m never buying this game ever again in my life but can you at least attempt to fix obvious broken parts of your trash game?
Looks like you haven't had one decent experience from this game. Maybe you should play something else.

If your opponent goes home from second on a bunt, throw the ball home for the out.

Have you all tried bringing the corners/ whole infield in? If you're facing bunt spammers, forcing contact on pitches above the zone tend to be outs.

I disagree. I have gotten better at it, but some players have been doing the "only bunt" offense for so long they have mastered exactly where to put the ball.
I have tried every defensive positioning recommended, and sometimes they just know exactly how to exploit the animation glitch.
All OP can do is use the bunt defense he feels works best and pitch accordingly.
The biggest complaint is I had one game where I was actually doing well a while back, and not once, but 3 times in the game he bunted it right at the first baseman. I knew with a 99 speed runner I could not throw it to the player covering, I could not run to the bag and beat him, so I went right to the runner, who passed directly through me and was called safe all three times.
I don't remember much about that game other than I did win and the biggest thing helping me deal with these cheesers is to just remain calm, accept they are not normal humans and do what you can to shut them down.

That does work better than most, unfortunately, I had a game where the guy was literally trolling me the entire time.
I did that defense and he then proceeded to pound the ball all over the yard and highlight reel every time. I hate guys whose entire purpose is to cheese and/or humiliate other players. Guy was easily good enough to crush me but had to be a tool about it.
Sometimes I just get unwinnable matchups. Trying to get better at it, but I have a long way to go.
