In Stage 1 there are 25 points in Moments and 40 points in Missions available, between the two I've done the 35/35 requirement. in Stage 2 there are 75 points available, 45 in Missions, 30 in Moments, I've done 50/75 in Stage 2.

My question is can I make up the 25 I need to progress in the Evolution by completing Missions from Stage 1 ? Can I complete more than the 35 point requirement or am I now stuck in Stage 2 and the remaining Stage 1 Missions are essentially useless for points?

No, only stage 2 missions count for stage 2.
